I like many of those that have been mentioned. Yet, I also liked Sam Kinison. I have read that he was at one time a Pentecostal pastor but his further learning caused him to become an atheist and that is part of how he became a comedian.

As I mentioned to my chiropractor just this morning, 'If you want to answer some questions on the Bible then ask an Atheist because we've probably already read it cover to cover at least once'. The Bible is basically an instruction manual on how to become an Atheist in my experience. 
George Carlin is hands down my favorite of all time.

Laugh and the world laughs with you, cry and you cry alone. I love comedy and I love a good laugh. A lot of great comedians, sadly many of them die so young.

most comedians are secular. Carlin is obviously my favorite in the category you query and he's just my favorite comedian overall. After that I also dig Bill Blair and Jeffries and Patton Oswalt and Anthony Jeselnik.
